I have a feeling the custody comment is just him trying to scare you into staying. A guy who's making time to cheat doesn't have time to care for a child. Nor does he particularly want to.

A good counselor would focus on what the problem is and if it is the church that will become clear. Your wife feels like the church is a problem so she wants to talk to the counselor about it, THAT IS WHAT THEY ARE FOR. Like honestly if you don't want to talk about the problems with your counselor then it won't do anything lol. It's not that if the counselor suggests that you leave the church (doom scenario) that you have to do it, you are still your own person and by going to a counselor you don't commit to anything.
She wants to highlight that she isn't worthless or freeloading on you.
Sit her down. And ask her, who made her feel like she had to defend herself on that subject so hot.
And maybe whatch what you may have thrown at her head during a quarrel.
She seems to feel like she doesn't hold much value in your couple. Which may be her own inner problem.
Or… you should sound her out, what causes her to feel that way related to both of yours couples behaviour.
